The hostel is magnificent, and the whole experience was incredible: 1. Matala Hostel is the cleanest hostel I've ever seen in my life, cleaner than some 5stars hotels 2. The Minas Church and the bus stop are 1-2 minutes away, on foot. You can take the bus from the airport, and it drops you really near the accommodation. Then, the city centre is within walking distance. The bus can take you, conveniently, to Knossos and other places.
